Without a schematic or any other specific knowlege of the system (but that does not stop me if I think I know what I am talking about): It sounds like a capacitor is degrading. The rate of flicker is controlled by a timing circuit which must have a cap. in it. Also the headlight flicker would be cause by a an intermittant short to ground (through the cap? ). I would think you would see the headlight flickering more often except maybe the vibration is keeping it open.

I would guess the first thing to do is break down the left hand handlebar switches and check them both out. Also shootgun by replacing the flasher.

I don't see a connection to the problem you were having with the engine sounding like it was continuing to run after you turned the kill switch off (pre-ignition). Has that part of the problem been resolved?
